I assume that the distance between the bump stops should be less than the stroke distance there is in the shocks?

Correcto. The bump stops should limit travel, not the shock. If the shock bottoms out it can damage the shock or break the mounting.

If the shock tops out, it's not so critical especially with the slow speeds of rock crawling. Desert racing is an entirely different matter.
